I'm surprised that nobody came up with the idea of system/object comparison features, such as comparing two planets (such as earth and some earthlike planet you found), Systems (Comparing the sizes of the planets in two different systems), and other forms of comparison (sort by mass, esi, density, temperature, etc.)

It already could, however SE is simulating our view on the universe "now" which means like the wiki says

Maybe in the far future of SE if a physics version is made, but for now things like this won't be added.

If I understand this correctly, the goal here is to do something similar to Universe Sandbox? So if I add a planet with no orbit, it will fall into the star?

I should note: as long as SE is a scientifically accurate Universe simulator, then one day it will implement ALL space objects and phenomenon that are known to modern astronomy (if this would be possible to implement on the personal computers). So you may not bother yourself with questions like "will SE one day have meteor rain implemented". I guarantee that it WILL.

So I know that eventually the game you will have to pay for will have things like a dynamic universe, trade, wars, civilization building, stellar manipulation, surface exploration, etc. but what will the free portion (what is being worked on now I suppose) end up as?

Will it be like that game from the early 2000's called Noctis? Where you can fly around in a ship, exploring the procedural universe, land on planets, and explore first person but not really interact with or manipulate the environment?

Will you be planning to implement the collision of galaxies? eg. in around 3.75 billion years our milky way galaxy and the andromeda galaxy will collide, I would love to see them in a sped up simulation.
