I start working on Linux and Mac OS support after finishing the first goal (SpaceEngine 1.0).

I have a question, will the Linux version be ""identical"" to the Windows version or its developement will be different?

I'll try to explain, I mean if it needs to be done from 0 and start from "0.1.0.0 linux version" or it will go on pair with the current Space Engine (same features in both OS).

Obviously the porting of an application on other platforms usually share the same source code, so the software versioning should be the same, albeit some differences at GUI level.

Thanks for the answer, I asked it because some software (Skype f.ex) makes totally different versions for Windows and Linux.

It should be, unless some problem comes up during development to make that impossible (which seems unlikely to me). As far as I know SE doesn't depend on any Windows-specific features.
